In studying some of the larger stud farms, I've noticed that stallion barns have two basic configurations, with a center aisle, and stalls on each side, (Winstar, Darley, Ashford) and the "shedrow" style used by Darby Dan, Spendthrifts U barn, and Claiborne's original stallion barn. Is one considered better than another?

One type isn't inherently better than another. Same story with normal horse barns.
Really, a shedrow style is better suited to a warmer climate, an interior main hall barn is nice in colder climates for being able to do all your work inside from showing horses to your day to day feeding and stable work.
Some will say shedrows are better ventilated, but a normal barn with lots of windows and doors is just fine too. It's largely personal preference.

It also seems like the enclosed aisle barn style is a mark of the newer builds. I'm not sure about Darby Dan, but Claiborne's stallion complex is quite old, as is the U barn portion of Spendthrift - though their overflow stallion barns and breeding sheds are newer.

Two of the three Ashford barns are newer, Winstar's was built in 2013 and Jonabell's stallion complex was built in 2003.

There's some nice photos in this article, it is heartbreaking now to know that the entire Adena Springs property is now completely empty

I would guess insurance companies have a bit to say in the design process of the newer ones. i have always been partial to Three Chimney's myself.
